Summary The Orchidaceae is a diverse and ecologically important plant family. Approximately 69% of all orchid species are epiphytes, which provide diverse microhabitats for many small animals and fungi in the canopy of tropical rainforests. Moreover, many orchids are of economic importance as food flavourings or ornamental plants. Phalaenopsis aphrodite, an epiphytic orchid, is a major breeding parent of many commercial orchid hybrids. We provide a high‐quality chromosome‐scale assembly of the P. aphrodite genome. The total length of all scaffolds is 1025.1 Mb, with N50 scaffold size of 19.7 Mb. A total of 28 902 protein‐coding genes were identified. We constructed an orchid genetic linkage map, and then anchored and ordered the genomic scaffolds along the linkage groups. We also established a high‐resolution pachytene karyotype of P. aphrodite and completed the assignment of linkage groups to the 19 chromosomes using fluorescence in situ hybridization. We identified an expansion in the epiphytic orchid lineage of FRS5‐like subclade associated with adaptations to the life in the canopy. Phylogenetic analysis further provides new insights into the orchid lineage‐specific duplications of MADS‐box genes, which might have contributed to the variation in labellum and pollinium morphology and its accessory structure. To our knowledge, this is the first orchid genome to be integrated with a SNP‐based genetic linkage map and validated by physical mapping. The genome and genetic map not only offer unprecedented resources for increasing breeding efficiency in horticultural orchids but also provide an important foundation for future studies in adaptation genomics of epiphytes.

The orchid industry faces severe threats from diseases caused by viruses. Argonaute proteins (AGOs) have been shown to be the major components in the antiviral defence systems through RNA silencing in many model plants. However, the roles of AGOs in orchids against viral infections have not been analysed comprehensively. In this study, Phalaenopsis aphrodite subsp. formosana was chosen as the representative to analyse the AGOs (PaAGOs) involved in the defence against two major viruses of orchids, Cymbidium mosaic virus (CymMV) and Odontoglossum ringspot virus (ORSV). A total of 11 PaAGOs were identified from the expression profile analyses of these PaAGOs in P. aphrodite subsp. formosana singly or doubly infected with CymMV and/or ORSV. PaAGO5b was found to be the only one highly induced. Results from overexpression of individual PaAGO5 family genes revealed that PaAGO5a and PaAGO5b play central roles in the antiviral defence mechanisms of P. aphrodite subsp. formosana . Furthermore, a virus‐induced gene silencing vector based on Foxtail mosaic virus was developed to corroborate the function of PaAGO5s. The results confirmed their importance in the defences against CymMV and ORSV. Our findings may provide useful information for the breeding of traits for resistance or tolerance to CymMV or ORSV infections in Phalaenopsis orchids.

Management of the freshwater resources in a sustained manner requires the information and understanding of the surface water hydrology and streamflow is of key importance in this nexus. This study evaluates the performance of eight different precipitation products (APHRODITE, CHRS CCS, CHRS CDR, CHIRPS, CPC Global, GPCC, GPCP, and PERSIANN) for streamflow prediction in two sub-catchments (Chirah and Dhoke Pathan) of the data-scarce Soan River Basin (SRB) in Pakistan. A modified version of the hydrological model HBV (Hydrologiska Byråns Vattenbalansavdelning) known as HBV-light was used to generate streamflow. The model was separately calibrated and validated with observed and estimated precipitation data for streamflow simulation with optimized parameterization. The values of R2, NSE, KGE and PBIAS obtained during the calibration (validation) period for the Chirah sub-catchment were 0.64, 0.64, 0.68 and −5.6% (0.82, 0.81, 0.88 and 7.4%). On the other hand, values of R2, NSE, KGE, and PBIAS obtained during the calibration (validation) period for the Dhoke Pathan sub-catchment were 0.85, 0.85, 0.87, and −3.4% (0.82, 0.7, 0.73 and 6.9%). Different ranges of values were assigned to multiple efficiency evaluation metrics and the performance of precipitation products was assessed. Generally, we found that the performance of the precipitation products was improved (higher metrics values) with increasing temporal and spatial scale. However, our results showed that APHRODITE was the only precipitation product that outperformed other products in simulating observed streamflow at both temporal scales for both Chirah and Dhoke Pathan sub-catchments. These results suggest that with the long-term availability of continuous precipitation records with fine temporal and spatial resolutions, APHRODITE has the high potential to be used for streamflow prediction in this semi-arid river basin. Other products that performed better were GPCC, GPCP, and CHRS CCS; however, their scope was limited either to one catchment or a specific time scale. These results will also help better understand surface water hydrology and in turn, would be useful for better management of the water resources.

), involved in the glyoxylate cycle, was significantly decreased from 4 days after incubation (DAI) to 7 DAI. On real-time RT-PCR, both
P. aphrodite ISOCITRATE LYASE
(
PaICL
) and
PaMLS
were down-regulated during protocorm development and suppressed by sucrose treatment. In addition, several genes encoding transcription factors regulating
PaMLS
expression were identified. A gene encoding homeobox transcription factor (named
PaHB5
) was involved in positive regulation of
PaMLS
. This study showed that sucrose regulates the glyoxylate cycle during orchid protocorm development in asymbiotic germination and provides new insights into the transcription factors involved in the regulation of malate synthase expression.

Evaluation of Six High-Resolution Satellite and Ground-Based Precipitation Products over Malaysia

Satellite precipitation products (SPPs) potentially constitute an alternative to sparse rain gauge networks for assessing the spatial distribution of precipitation. However, applications of these products are still limited due to the lack of robust quality assessment. This study compares daily, monthly, seasonal, and annual rainfall amount at 342 rain gauges over Malaysia to estimations using five SPPs (3B42RT, 3B42V7, GPCP-1DD, PERSIANN-CDR, and CMORPH) and a ground-based precipitation product (APHRODITE). The performance of the precipitation products was evaluated from 2003 to 2007 using continuous (RMSE, R2, ME, MAE, and RB) and categorical (ACC, POD, FAR, CSI, and HSS) statistical approaches. Overall, 3B42V7 and APHRODITE performed the best, while the worst performance was shown by GPCP-1DD. 3B42RT, 3B42V7, and PERSIANN-CDR slightly overestimated observed precipitation by 2%, 4.7%, and 2.1%, respectively. By contrast, APHRODITE and CMORPH significantly underestimated precipitations by 19.7% and 13.2%, respectively, whereas GPCP-1DD only slightly underestimated by 2.8%. All six precipitation products performed better in the northeast monsoon than in the southwest monsoon. The better performances occurred in eastern and southern Peninsular Malaysia and in the north of East Malaysia, which receives higher rainfall during the northeast monsoon, whereas poor performances occurred in the western and dryer Peninsular Malaysia. All precipitation products underestimated the no/tiny (<1 mm/day) and extreme (≥20 mm/day) rainfall events, while they overestimated low (1–20 mm/day) rainfall events. 3B42RT and 3B42V7 showed the best ability to detect precipitation amounts with the highest HSS value (0.36). Precipitations during flood events such as those which occurred in late 2006 and early 2007 were estimated the best by 3B42RT and 3B42V7, as shown by an R2 value ranging from 0.49 to 0.88 and 0.52 to 0.86, respectively. These results on SPPs’ uncertainties and their potential controls might allow sensor and algorithm developers to deliver better products for improved rainfall estimation and thus improved water management.
