Applications of machine learning to diagnosis and treatment of neurodegenerative diseases

Globally, there is a huge unmet need for effective treatments for neurodegenerative diseases. The complexity of the molecular mechanisms underlying neuronal degeneration and the heterogeneity of the patient population present massive challenges to the development of early diagnostic tools and effective treatments for these diseases. Machine learning, a subfield of artificial intelligence, is enabling scientists, clinicians and patients to address some of these challenges. In this Review, we discuss how machine learning can aid early diagnosis and interpretation of medical images as well as the discovery and development of new therapies. A unifying theme of the different applications of machine learning is the integration of multiple high-dimensional sources of data, which all provide a different view on disease, and the automated derivation of actionable insights.In this Review, the authors describe the latest developments in the use of machine learning to interrogate neurodegenerative disease-related datasets. They discuss applications of machine learning to diagnosis, prognosis and therapeutic development, and the challenges involved in analysing health-care data.

Austerity is perhaps the major challenge of our times, given the speed at which it arrived and the consequences of its impact upon society. The global financial crash and economic downturn was the catalyst for change and, against a backdrop of advice from experts adverse to Keynesian economics, the ideology of austerity grew and became the dominant thinking to steer economies out of recession. This comprehensive volume draws upon both quantitative and qualitative research methodologies to provide a varied and contextually rich insight into sport, policy, and politics in an era of austerity.

Event-driven neuromorphic spiking sensors such as the silicon retina and the silicon cochlea encode the external sensory stimuli as asynchronous streams of spikes across different channels or pixels. Combining state-of-art deep neural networks with the asynchronous outputs of these sensors has produced encouraging results on some datasets but remains challenging. While the lack of effective spiking networks to process the spike streams is one reason, the other reason is that the pre-processing methods required to convert the spike streams to frame-based features needed for the deep networks still require further investigation. This work investigates the effectiveness of synchronous and asynchronous frame-based features generated using spike count and constant event binning in combination with the use of a recurrent neural network for solving a classification task using N-TIDIGITS18 dataset. This spike-based dataset consists of recordings from the Dynamic Audio Sensor, a spiking silicon cochlea sensor, in response to the TIDIGITS audio dataset. We also propose a new pre-processing method which applies an exponential kernel on the output cochlea spikes so that the interspike timing information is better preserved. The results from the N-TIDIGITS18 dataset show that the exponential features perform better than the spike count features, with over 91% accuracy on the digit classification task. This accuracy corresponds to an improvement of at least 2.5% over the use of spike count features, establishing a new state of the art for this dataset.

. Advances in data fusion and computational modeling have independently progressed towards addressing this issue. Here, we capitalize on both these approaches with Rosalind, a comprehensive gene prioritization method that combines heterogeneous knowledge graph construction with relational inference via tensor factorization to accurately predict disease-gene links. Rosalind demonstrates an increase in performance of 18%-50% over five comparable state-of-the-art algorithms. On historical data, Rosalind prospectively identifies 1 in 4 therapeutic relationships eventually proven true. Beyond efficacy, Rosalind is able to accurately predict clinical trial successes (75% recall at rank 200) and distinguish likely failures (74% recall at rank 200). Lastly, Rosalind predictions were experimentally tested in a patient-derived
in-vitro
assay for Rheumatoid arthritis (RA), which yielded 5 promising genes, one of which is unexplored in RA.

Genetically predicted gut bacteria, circulating bacteria-associated metabolites and pancreatic ductal adenocarcinoma: a Mendelian randomisation study

Pancreatic ductal adenocarcinoma (PDAC) has high mortality and rising incidence rates. Recent data indicate that the gut microbiome and associated metabolites may play a role in the development of PDAC. To complement and inform observational studies, we investigated associations of genetically predicted abundances of individual gut bacteria and genetically predicted circulating concentrations of microbiome-associated metabolites with PDAC using Mendelian randomisation (MR). Gut microbiome-associated metabolites were identified through a comprehensive search of Pubmed, Exposome Explorer and Human Metabolome Database. Single Nucleotide Polymorphisms (SNPs) associated by Genome-Wide Association Studies (GWAS) with circulating levels of 109 of these metabolites were collated from Pubmed and the GWAS catalogue. SNPs for 119 taxonomically defined gut genera were selected from a meta-analysis performed by the MiBioGen consortium. Two-sample MR was conducted using GWAS summary statistics from the Pancreatic Cancer Cohort Consortium (PanScan) and the Pancreatic Cancer Case-Control Consortium (PanC4), including a total of 8,769 cases and 7,055 controls. Inverse variance-weighted MR analyses were performed along with sensitivity analyses to assess potential violations of MR assumptions. Cerebral Microvascular Inflammation in DOCA Salt-Induced Hypertension: Role of Angiotensin II and Mitochondrial Superoxide

Angiotensin II-mediated hypertension (HTN) is accompanied by a pro-inflammatory and pro-thrombotic state in the cerebral microvasculature. Whether comparable phenotypic changes are elicited in other models of HTN remains unclear. Using wild-type mice with deoxycorticosterone acetate (DOCA) salt-induced HTN and intravital microscopy, we observed significant increases in the adhesion of both leukocytes and platelets in cerebral venules, compared with uninephrectomized control mice, without an accompanying increase in blood—brain barrier permeability. The cell—cell interactions in hypertensive mice were more pronounced after ischemic stroke, but no difference in infarct size was detected. The blood cell recruitment was largely prevented in the following groups of DOCA salt mice: losartan (angiotensin II AT1 receptor blocker) treated, AT1 receptor knockout mice, tempol (a membrane-permeable oxygen radical scavenger) treated, and mito-TEMPO (a mitochondria-targeted antioxidant) treated. A similar pattern of protection was noted in mice subjected to ischemic stroke. The blunted cell recruitment responses were not accompanied by reductions in blood pressure (BP). These findings implicate mitochondria-derived oxygen radicals and angiotensin II in the cerebral inflammation associated with DOCA salt HTN and suggests that BP per se is not a critical determinant of the phenotypic changes that accompany HTN, even after ischemic stroke.
