3DeFDR: statistical methods for identifying cell type-specific looping interactions in 5C and Hi-C data
An important unanswered question in chromatin biology is the extent to which long-range looping interactions change across developmental models, genetic perturbations, drug treatments, and disease states. Computational tools for rigorous assessment of cell type-specific loops across multiple biological conditions are needed. We present 3DeFDR, a simple and effective statistical tool for classifying dynamic loops across biological conditions from Chromosome-Conformation-Capture-Carbon-Copy (5C) and Hi-C data. Our work provides a statistical framework and open-source coding libraries for sensitive detection of cell type-specific loops in high-resolution 5C and Hi-C data from multiple cellular conditions.
Long RNA-Mediated Chromatin Regulation in Fission Yeast and Mammals
As part of a complex network of genome control, long regulatory RNAs exert significant influences on chromatin dynamics. Understanding how this occurs could illuminate new avenues for disease treatment and lead to new hypotheses that would advance gene regulatory research. Recent studies using the model fission yeast Schizosaccharomyces pombe (S. pombe) and powerful parallel sequencing technologies have provided many insights in this area. This review will give an overview of key findings in S. pombe that relate long RNAs to multiple levels of chromatin regulation: histone modifications, gene neighborhood regulation in cis and higher-order chromosomal ordering. Moreover, we discuss parallels recently found in mammals to help bridge the knowledge gap between the study systems.
Deeper SSC estimator used as CDR
A deeper SSC estimator used as a CDR with a low power mechanism based on third-order architecture is proposed to suppress the disadvantage of the conventional third-order CDR happening at the switching points of SSC (spread spectrum clocking). For 10 Gbit/s data speed, the depth of its SSC tracking may be up to 10000ppm at 30 kHz which helps to reduce more EMI.
Columnar Entasis in Vignola’s and other Renaissance Works
Entasis, upward curvature, columnar inclination and several other manipulations or deviations from the strict geometrical rules were known in Ancient Greece and Rome and some of them - entasis could be taken as example - were used up to the beginning of the 20th century in eclectic and historicizing architecture. The article mentions historical texts about entasis from Vitruvius up to Renaissance works. Mainly Vignola’s description of proper and elegant way of how to construct columnar entasis curve of the Tuscan and Doric order columns is discussed in detail and expressed mathematically.
