Research applications of primary biodiversity databases in the digital age
Our world is in the midst of unprecedented change-climate shifts and sustained, widespread habitat degradation have led to dramatic declines in biodiversity rivaling historical extinction events. At the same time, new approaches to publishing and integrating previously disconnected data resources promise to help provide the evidence needed for more efficient and effective conservation and management. Stakeholders have invested considerable resources to contribute to online databases of species occurrences. However, estimates suggest that only 10% of biocollections are available in digital form. The biocollections community must therefore continue to promote digitization efforts, which in part requires demonstrating compelling applications of the data. Our overarching goal is therefore to determine trends in use of mobilized species occurrence data since 2010, as online systems have grown and now provide over one billion records. To do this, we characterized 501 papers that use openly accessible biodiversity databases. Our standardized tagging protocol was based on key topics of interest, including: database(s) used, taxa addressed, general uses of data, other data types linked to species occurrence data, and data quality issues addressed. We found that the most common uses of online biodiversity databases have been to estimate species distribution and richness, to outline data compilation and publication, and to assist in developing species checklists or describing new species. Only 69% of papers in our dataset addressed one or more aspects of data quality, which is low considering common errors and biases known to exist in opportunistic datasets. Globally, we find that biodiversity databases are still in the initial stages of data compilation. Novel and integrative applications are restricted to certain taxonomic groups and regions with higher numbers of quality records. Continued data digitization, publication, enhancement, and quality control efforts are necessary to make biodiversity science more efficient and relevant in our fast-changing environment.
Current cancer situation in China: good or bad news from the 2018 Global Cancer Statistics?
Cancer is the leading cause of death in China and depicting the cancer pattern of China would provide basic knowhows on how to tackle it more effectively. In this study we have reviewed several reports of cancer burden, including the Global cancer statistics 2018 and Cancer statistics in China, 2015, along with the GLOBCAN 2018 online database, to investigate the differences of cancer patterns between China, the United States (USA) and the United Kingdom (UK). An estimated 4.3 million new cancer cases and 2.9 million new cancer deaths occurred in China in 2018. Compared to the USA and UK, China has lower cancer incidence but a 30% and 40% higher cancer mortality than the UK and USA, among which 36.4% of the cancer-related deaths were from the digestive tract cancers (stomach, liver, and esophagus cancer) and have relatively poorer prognoses. In comparison, the digestive cancer deaths only took up ≤ 5% of the total cancer deaths in either USA or UK. Other reasons for the higher mortality in China may be the low rate of early-stage cancers at diagnosis and non-uniformed clinical cancer treatment strategies performed by different regions. China is undergoing the cancer transition stage where the cancer spectrum is changing from developing country to developed country, with a rapidly increase cancer burden of colorectal, prostate, female breast cancers in addition to a high occurrence of infection-related and digestive cancers. The incidence of westernized lifestyle-related cancers in China (i.e. colorectal cancer, prostate, bladder cancer) has risen but the incidence of the digestive cancers has decreased from 2000 to 2011. An estimated 40% of the risk factors can be attributed to environmental and lifestyle factors either in China or other developed countries. Tobacco smoking is the single most important carcinogenic risk factor in China, contributing to ~ 24.5% of cancers in males. Chronic infection is another important preventable cancer contributor which is responsible for ~ 17% of cancers. Comprehensive prevention and control strategies in China should include effective tobacco-control policy, recommendations for healthier lifestyles, along with enlarging the coverage of effective screening, educating, and vaccination programs to better sensitize greater awareness control to the general public.
Leukemia incidence trends at the global, regional, and national level between 1990 and 2017
Background Leukemias are a group of life-threatening malignant disorders of the blood and bone marrow. The incidence of leukemia varies by pathological types and among different populations. Methods We retrieved the incidence data for leukemia by sex, age, location, calendar year, and type from the Global Burden of Disease online database. The estimated average percentage change (EAPC) was used to quantify the trends of the age-standardized incidence rate (ASIR) of leukemia from 1990 to 2017. Results Globally, while the number of newly diagnosed leukemia cases increased from 354.5 thousand in 1990 to 518.5 thousand in 2017, the ASIR decreased by 0.43% per year. The number of acute lymphoblastic leukemia (ALL) cases worldwide increased from 49.1 thousand in 1990 to 64.2 thousand in 2017, whereas the ASIR experienced a decrease (EAPC = − 0.08, 95% CI − 0.15, − 0.02). Between 1990 and 2017, there were 55, 29, and 111 countries or territories that experienced a significant increase, remained stable, and experienced a significant decrease in ASIR of ALL, respectively. The case of chronic lymphocytic leukemia (CLL) has increased more than twice between 1990 and 2017. The ASIR of CLL increased by 0.46% per year from 1990 to 2017. More than 85% of all countries saw an increase in ASIR of CLL. In 1990, acute myeloid leukemia (AML) accounted for 18.0% of the total leukemia cases worldwide. This proportion increased to 23.1% in 2017. The ASIR of AML increased from 1.35/100,000 to 1.54/100,000, with an EAPC of 0.56 (95% CI 0.49, 0.62). A total of 127 countries or territories experienced a significant increase in the ASIR of AML. The number of chronic myeloid leukemia (CML) cases increased from 31.8 thousand in 1990 to 34.2 thousand in 2017. The ASIR of CML decreased from 0.75/100,000 to 0.43/100,000. A total of 141 countries or territories saw a decrease in ASIR of CML. Conclusions A significant decrease in leukemia incidence was observed between 1990 and 2017. However, in the same period, the incidence rates of AML and CLL significantly increased in most countries, suggesting that both types of leukemia might become a major global public health concern.
A comparison of three main scientific literature databases using a search in aquatic ecology
Online searches for relevant scientific references using keywords have become common practice. Several multidisciplinary scientific online databases are available, of which Web of Science, Scopus (both payable) and Google Scholar (free of charge) are the most commonly used. We test the hypothesis that results of highly similar searches in these three databases do not necessarily give comparable results. We set out to query the three databases with a real example on “diapause in microcrustaceans” (Cladocera, Copepoda and Ostracoda), using the same time period (2012–2021), the same keywords with the same syntaxis and the same sorting criterion (“relevance”), and compared the first 100 hits provided by each database. There were several references provided which were irrelevant to the search, especially in the Web of Science, and of the remaining relevant references, only 9.84% were provided by all three databases. Our survey showed significant differences amongst the results provided by the databases, especially for “hydroperiod” and “type of environment”. These differences can be the result of different coverage of the scientific literature by the databases, but also of the different ways by which the criterion “relevance” is calculated by the three algorithms. We, therefore, recommend that literature surveys must be based on several databases; otherwise, the results might become biased.
Knowledge of telemedicine and its associated factors among health professional in Ethiopia: A systematic review and meta-analysis
Telemedicine is a useful tool for decreasing hospital stress, patient suffering, ambulance needs, hospital anxiety, and costs while improving the standard of care. Nonetheless, the lack of awareness regarding telemedicine poses a barrier to its application, presenting several difficulties in underdeveloped nations like Ethiopia. This review evaluates Ethiopian-specific telemedicine knowledge and associated factors. This systematic review was conducted using a search of several online databases in addition to the main databases, like Medline, PubMed, Scopus, and Science Direct. The writers have looked for, reviewed, and summarized information about telemedicine knowledge in the healthcare system. This study contained seven studies that examined telemedicine knowledge in the Ethiopian healthcare sector. Studies that followed the Preferred Reporting Items for Systematic Review and Meta-Analysis Protocols (PRISMA) were found using search engines. The investigation was carried out using STATA version 11. The indicator of heterogeneity (I2) was used to assess the level of heterogeneity among the included studies. The funnel plot was visually inspected, and Egger's regression test was run to check for publication bias. The pooled effect size of every study is estimated using a random-effect model meta-analysis. Examination of 2160 studies, seven studies involving 2775 health professionals, and seven out of the 2160 publications assessed satisfied the inclusion criteria and were added to the systematic review and meta-analysis. The pooled prevalence of Telemedicine knowledge was 45.20 (95% CI: 34.87-55.53). Whereas the pooled factor was computer training was 2.24 times (AOR = 2.24 (95%; CI: 1.64-3.08)), computer access was 2.07 times (AOR = 2.07 (95% CI: 1.50-2.87)), internet access was 3.09 times (AOR = 3.09 (95% CI: 1.34-7.13)), social media access were 3.09 times (AOR = 3.09(95%; CI: 1.34-7.13)), educational status degree and above were 2.73 times (AOR = 2.73; 95% CI: 0.85-8.82), Awareness were 3.18 times (AOR = 3.18 (95%; CI: 1.02-9.91)), Management support was 1.85 (AOR = 1.85 (95% CI: 01.25-2.75)), computer literacy were 2.90 times (AOR = 2.90 (95% CI: 1.81-4.64)), computer owner were 1.70 times (AOR = 1.70 (95% CI: 1.05-2.76)), male gender were 1.95 times (AOR = 1.95 (95% CI: 1.32-2.87)). The overall pooled prevalence of telemedicine knowledge was low. Gender, education, management support, computer access, social media access, internet access, telemedicine awareness, and telemedicine training associated with telemedicine knowledge.
CrustyBase: an interactive online database for crustacean transcriptomes
Transcriptome sequencing has opened the field of genomics to a wide variety of researchers, owing to its efficiency, applicability across species and ability to quantify gene expression. The resulting datasets are a rich source of information that can be mined for many years into the future, with each dataset providing a unique angle on a specific context in biology. Maintaining accessibility to this accumulation of data presents quite a challenge for researchers. The primary focus of conventional genomics databases is the storage, navigation and interpretation of sequence data, which is typically classified down to the level of a species or individual. The addition of expression data adds a new dimension to this paradigm – the sampling context. Does gene expression describe different tissues, a temporal distribution or an experimental treatment? These data not only describe an individual, but the biological context surrounding that individual. The structure and utility of a transcriptome database must therefore reflect these attributes. We present an online database which has been designed to maximise the accessibility of crustacean transcriptome data by providing intuitive navigation within and between datasets and instant visualization of gene expression and protein structure. The site is accessible at https://crustybase.org and currently holds 10 datasets from a range of crustacean species. It also allows for upload of novel transcriptome datasets through a simple web interface, allowing the research community to contribute their own data to a pool of shared knowledge.
Calcium, zinc, and vitamin D in breast milk: a systematic review and meta-analysis
Background Global estimates of calcium, zinc and vitamin D content in breastmilk are lacking. The objective of this systematic review was to determine the calcium, zinc, and vitamin D content in breast milk. Methods A systematic search of the online databases Embase, MEDLINE, and CENTRAL was conducted in November 2022 and complemented by searches of the African Journals Online database and the LILACS database, and reference lists. Studies reporting the calcium, zinc and vitamin D content in breast milk of apparently healthy mothers and infants were included. Random effects meta-analyses were conducted. The effect of influencing factors were investigated with sub-group analyses and meta-regressions. Results A total of 154 studies reporting on breast milk calcium were identified, with a mean calcium concentration in breast milk of 261 mg/L (95% CI: 238, 284). Calcium concentration was influenced by maternal health and decreased linearly over the duration of lactation. Calcium concentration at a specific time during lactation could be estimated with the equation: calcium concentration [mg/L] = 282 – 0.2331 ✕ number of days since birth. A total of 242 studies reporting on breast milk zinc were identified, with a mean zinc concentration of 2.57 mg/L (95% CI: 2.50, 2.65). Zinc concentration was influenced by several factors, such as maternal age, gestational age, and maternal diet. Zinc concentration started high in the first weeks post-partum followed by a rapid decrease over the first months. Zinc concentration at a specific time during lactation could be estimated with the equation: zinc concentration [mg/L] = 6 + 0.0005 ✕ days – 2.0266 ✕ log(days). A total of 43 studies reporting on breast milk vitamin D were identified, with a mean total antirachitic activity of breast milk of 58 IU/L (95% CI: 45, 70), which consisted mostly of 25OHD3, and smaller amounts of vitamin D3, 25OHD2 and vitamin D2. Vitamin D concentration showed wide variations between studies and was influenced by vitamin D supplementation, continent and season. Conclusions This review provides global estimates of calcium, zinc and vitamin D content in breast milk, as well as indications on changes over time and depending on influencing factors.
The effect of information seeking behavior on online database usage among the undergraduate students
Every year the library of IIUM subscribes to quite a number of online databases with huge expenses but the utilization of these databases is countable. 10 out of 53 subscriptions have been terminated by 2015 to save the cost go in vain. The purpose of this paper is to develop a model based on the ISB elements to identify the reason behind this low usage and to increase the usage of online databases in the future. It has undertaken a quantitative approach to identify the elements of ISB among undergraduate (UG) students. The primary data has been collected through questionnaires based on the variables identified in the objective. There are 118 samples participating in this research and the proposed model has been adapted from Savolainen and Wilson. Psychological perception, searching strategies and the information resources have been considered as the independent variable and measured the usage of the online database among UG students as the dependent variable. The results have shown that there are seven elements which have an influence on the usage of the online database among IIUM UG students. Despite the limited number of samples and a specific group of students, the proposed model can enhance the usage of online database system subscribed to by IIUM library and a search engine can be developed to get the usage increased. In that sense, it is recommended to involve more participants from the different levels of students and users to get diverse elements of ISB. However, the paper contributes to bridging the gap between the online database usage and the users, believed to have an effective outcome for online database subscription. It is hoped that the proposed model would significantly fill this gap and help the library to increase the number of users for their expensive databases.
OdoBD: An online database for the dragonflies and damselflies of Bangladesh
Combining scientific data over a long-time period is necessary for generating large-scale datasets, which are an essential component of comparative analysis for understanding evolutionary processes. Furthermore, monitoring temporal and spatial distributions of animals at a global and regional scale is essential for studying climate change driven extinction risks. Regional and global datasets focusing on different animal groups are on the rise to meet such challenges. Although being one of the earliest and best-known insect groups, the data on Odonata remains rudimentary and dispersed, especially in the South Asian region. Bangladesh, being located within a biodiversity hotspot, possesses a large number of odonate species and many of them are endemic to the South Asian region. We have developed an online database for the Odonata of Bangladesh by compiling and digitizing data from our last four years of field studies, from previously published research articles and field guides, and also by collecting data from citizen scientists. The Odonata of Bangladesh database (accessible at http://www.odobd.org) contains phenotypic, genotypic, photographic, taxonomic, biogeographic and faunistic data of the Odonata of Bangladesh. The database will be a valuable resource for understanding diversity, distributions, extinction risks and conservation planning of the Odonata of Bangladesh. Finally, phenotypic, spatial and temporal data of Odonata of Bangladesh datasets can be integrated with other regional datasets for analyzing macroevolutionary trends and to monitor the effect of climate change on odonates.
