Organellomic data sets confirm a cryptic consensus on (unrooted) land-plant relationships and provide new insights into bryophyte molecular evolution
Premise Phylogenetic trees of bryophytes provide important evolutionary context for land plants. However, published inferences of overall embryophyte relationships vary considerably. We performed phylogenomic analyses of bryophytes and relatives using both mitochondrial and plastid gene sets, and investigated bryophyte plastome evolution. Methods We employed diverse likelihood‐based analyses to infer large‐scale bryophyte phylogeny for mitochondrial and plastid data sets. We tested for changes in purifying selection in plastid genes of a mycoheterotrophic liverwort (Aneura mirabilis) and a putatively mycoheterotrophic moss (Buxbaumia), and compared 15 bryophyte plastomes for major structural rearrangements. Results Overall land‐plant relationships conflict across analyses, generally weakly. However, an underlying (unrooted) four‐taxon tree is consistent across most analyses and published studies. Despite gene coverage patchiness, relationships within mosses, liverworts, and hornworts are largely congruent with previous studies, with plastid results generally better supported. Exclusion of RNA edit sites restores cases of unexpected non‐monophyly to monophyly for Takakia and two hornwort genera. Relaxed purifying selection affects multiple plastid genes in mycoheterotrophic Aneura but not Buxbaumia. Plastid genome structure is nearly invariant across bryophytes, but the tufA locus, presumed lost in embryophytes, is unexpectedly retained in several mosses. Conclusions A common unrooted tree underlies embryophyte phylogeny, [(liverworts, mosses), (hornworts, vascular plants)]; rooting inconsistency across studies likely reflects substantial distance to algal outgroups. Analyses combining genomic and transcriptomic data may be misled locally for heavily RNA‐edited taxa. The Buxbaumia plastome lacks hallmarks of relaxed selection found in mycoheterotrophic Aneura. Autotrophic bryophyte plastomes, including Buxbaumia, hardly vary in overall structure.
Phylogenetic Analysis of SARS-CoV-2 Data Is Difficult
Numerous studies covering some aspects of SARS-CoV-2 data analyses are being published on a daily basis, including a regularly updated phylogeny on nextstrain.org. Here, we review the difficulties of inferring reliable phylogenies by example of a data snapshot comprising a quality-filtered subset of 8,736 out of all 16,453 virus sequences available on May 5, 2020 from gisaid.org. We find that it is difficult to infer a reliable phylogeny on these data due to the large number of sequences in conjunction with the low number of mutations. We further find that rooting the inferred phylogeny with some degree of confidence either via the bat and pangolin outgroups or by applying novel computational methods on the ingroup phylogeny does not appear to be credible. Finally, an automatic classification of the current sequences into subclasses using the mPTP tool for molecular species delimitation is also, as might be expected, not possible, as the sequences are too closely related. We conclude that, although the application of phylogenetic methods to disentangle the evolution and spread of COVID-19 provides some insight, results of phylogenetic analyses, in particular those conducted under the default settings of current phylogenetic inference tools, as well as downstream analyses on the inferred phylogenies, should be considered and interpreted with extreme caution.
Enhancing intergroup relationship between local and mainland college students in Hong Kong – an intensive contact-based intervention
This study examined the efficacy of an intensive one-day intergroup contact intervention for two groups under tension: local and mainland Chinese college students in Hong Kong. The differential effects of contact intimacy at cognitive, interpersonal, and emotional levels in fostering changes in knowledge, attitude, and behavior were evaluated. Adopting a two-arm Randomized Controlled Trial (RCT) design, participants ( N  = 72) were randomly assigned to the intervention group that facilitated progressively higher levels of contact intimacy, or the control group that had limited level of contact intimacy. The results support the short-term intervention efficacy in enhancing outgroup knowledge, attitude, and behavior, with Cohen’s d of 0.97, 0.60 and 0.30, respectively. Specifically, cognitive-level intergroup contact enhanced outgroup knowledge only. Adding interpersonal-level intergroup contact further enhanced outgroup attitude. Notably, adding emotional-level intergroup contact enhanced changes in all three domains: knowledge, attitude, and behavior. One-month maintenance effect was found in outgroup knowledge, with Cohen’s d increased to 1.33.
Rooting the Animal Tree of Life
Identifying our most distant animal relatives has emerged as one of the most challenging problems in phylogenetics. This debate has major implications for our understanding of the origin of multicellular animals and of the earliest events in animal evolution, including the origin of the nervous system. Some analyses identify sponges as our most distant animal relatives (Porifera-sister hypothesis), and others identify comb jellies (Ctenophora-sister hypothesis). These analyses vary in many respects, making it difficult to interpret previous tests of these hypotheses. To gain insight into why different studies yield different results, an important next step in the ongoing debate, we systematically test these hypotheses by synthesizing 15 previous phylogenomic studies and performing new standardized analyses under consistent conditions with additional models. We find that Ctenophora-sister is recovered across the full range of examined conditions, and Porifera-sister is recovered in some analyses under narrow conditions when most outgroups are excluded and site-heterogeneous CAT models are used. We additionally find that the number of categories in site-heterogeneous models is sufficient to explain the Porifera-sister results. Furthermore, our cross-validation analyses show CAT models that recover Porifera-sister have hundreds of additional categories and fail to fit significantly better than site-heterogenuous models with far fewer categories. Systematic and standardized testing of diverse phylogenetic models suggests that we should be skeptical of Porifera-sister results both because they are recovered under such narrow conditions and because the models in these conditions fit the data no better than other models that recover Ctenophora-sister.
A New Social-Cognitive Developmental Perspective on Prejudice: The Interplay Between Morality and Group Identity
We argue that prejudice should be investigated in the context of social-cognitive development and the interplay between morality and group identity. Our new perspective examines how children consider group identity (and group norms) along with their developing moral beliefs about fairness and justice. This is achieved by developing an integrated framework drawing on developmental and social psychological theories of prejudice. This synthesis results in a perspective that provides a more contextualized analysis of prejudice development than that previously offered by developmental theories. We describe research that supports our view that social norms, ¡ntergroup contact, and perceived outgroup threat affect the relative weight children place on moral and group-based criteria during the development of prejudice.
What's in an Outgroup? The Impact of Outgroup Choice on the Phylogenetic Position of Thalattosuchia (Crocodylomorpha) and the Origin of Crocodyliformes
Outgroup sampling is a central issue in phylogenetic analysis. However, good justification is rarely given for outgroup selection in published analyses. Recent advances in our understanding of archosaur phylogeny suggest that many previous studies of crocodylomorph and crocodyliform relationships have rooted trees on outgroup taxa that are only very distantly related to the ingroup (e.g., Gracilisuchus stipanicicorum), or might actually belong within the ingroup. Thalattosuchia, a group of Mesozoic marine crocodylomorphs, has a controversial phylogenetic position—they are recovered as either the sister group to Crocodyliformes, in a basal position within Crocodyliformes, or nested high in the crocodyliform tree. Thalattosuchians lack several crocodyliform apomorphies, but share several character states with derived long-snouted forms with a similar ecological habit, suggesting their derived position may be the result of convergent evolution. Several of these \"shared\" characters may result from ambiguously worded character state definitions—structures that are superficially similar but anatomically different in detail are identically coded. A new analysis of crocodylomorphs with increased outgroup sampling recovers Thalattosuchia as the sister group to Crocodyliformes, distantly related to long-snouted crocodyliforms. I also demonstrate that expanding the outgroup sampling of previously published matrices results in the recovery of thalattosuchians as sister to Crocodyliformes. The exclusion of thalattosuchians from Crocodyliformes has numerous implications for large-scale evolutionary trends within the group, including extensive convergence in the evolution of the secondary palate characteristic of the group. These results demonstrate the importance of careful outgroup sampling and character construction, and their profound effect on the position of labile clades.
The Relation Between Social Identities and Outgroup Hostility Among German Immigrant-Origin Citizens
One of the major drivers of societal conflict are the intergroup relations which rely mainly on social identity and which are rarely analyzed for immigrant groups. This article changes this point of view by investigating the extent to which national, ethnic, and religious identities relate to outgroup hostilities towards the majority of the German population, towards other immigrant groups, and towards Syrian refugees among immigrant-origin citizens. We employ a theoretical framework based on the social identity approach and use new representative survey data from 2017 for Germans of Turkish descent (N = 480) and Russian Germans (N = 471). Based on multivariate linear regression analysis, we show that ethnic identity has the strongest positive relation with outgroup hostilities, with the exception of the Russian-Germans' evaluation of the German majority population. National identity among Germans of Turkish descent lessens their hostility towards other immigrants. Our results show the importance of analyzing immigrant groups with different migration trajectories separately before making generalized claims. Not only are the identity relations different between an ingroup identification and various outgroup targets, but they are also different between the immigrant groups for the same ingroup identification and outgroup target.
Rent-Free in Your Head? How Generalised Trust is Affected by the Trust and Salience of Outgroups
What is the relationship between people’s trust in specified outgroups (such as ‘French people’ or ‘immigrants’) and their generalised trust? This relationship has never been empirically tested, which is troubling for the large body of research on the link between ethnic diversity and trust which seemingly assumes that outgroup trust does affect generalised trust. In this paper, I use individual-level survey data to examine how outgroup trust affects generalised trust in the United States and Croatia. Although the two types of trust are correlated, I find no evidence that people account for outgroup salience when translating outgroup trust into generalised trust, as previous theories have suggested. This raises the possibility that a different type of mechanism may be responsible instead, or perhaps that the association is non-causal and trust is a fixed personality trait which is not alterable by experience. In either case, it seems that the conventional explanation for how ethnic diversity reduces generalised trust—namely that it reduces outgroup trust which then feeds through into lower generalised trust—may need to be revised. I conclude by discussing limitations and some suggestions for further research.
The contributions of positive outgroup and negative ingroup evaluation to implicit bias favoring outgroups
People sometimes prefer groups to which they do not belong (outgroups) over their own groups (ingroups). Many long-standing theoretical perspectives assume that this outgroup favorability bias primarily reflects negative ingroup evaluations rather than positive outgroup evaluations. To examine the contributions of negative ingroup versus positive outgroup evaluations to outgroup bias, we examined participants’ data (total n > 879,000) from Implicit Association Tests [A. G. Greenwald, D. E. McGhee, J. L. K. Schwartz, J. Pers. Soc. Psychol. 74, 1464—1480 (1998)] measuring intergroup attitudes across four social domains in exploratory and preregistered confirmatory analyses. Process modeling [F. R. Conrey, J. W. Sherman, B. Gawronski, K. Hugenberg, C. J. Groom, J. Pers. Soc. Psychol. 89, 469—487 (2005)] was applied to the responses of participants who demonstrated implicit outgroup bias to separately estimate the contributions of negative ingroup and positive outgroup evaluations. The outgroup biases of lower-status group members (i.e., Asian, Black, gay and lesbian, and older people) consistently reflected greater contributions of positive outgroup evaluations than negative ingroup evaluations. In contrast, the outgroup biases of higher-status group members (i.e., White, straight, and younger people) reflected a more varied pattern of evaluations. We replicated this pattern of results using explicitly measured intergroup evaluations. Taking these data together, the present research demonstrates a positive—negative asymmetry effect of outgroup bias, primarily among members of lower-status groups.
A Path Out: Using Video Games to Reduce Prejudice Towards Refugees
Historically, research on video games has centred on their potentially adverse effects, though more recently, work has started to explore the benefits. Here, we investigate whether playing a video game portraying a refugee’s plight in escaping war-torn Syria could affect implicit and explicit attitudes towards that social group. We show that after 30 min of game play embodying a Syrian refugee, participants showed reduced prejudicial attitudes and increased empathy towards Syrian refugees compared to those playing a mechanically similar but contextually unrelated game. While implicit attitudes followed the same direction, this difference was not statistically significant. Potential theoretical underpinnings of these findings, including perspective taking, embodiment, and contact perspectives for prejudice reduction, are discussed.
