Concurrent ordination: Simultaneous unconstrained and constrained latent variable modelling
In community ecology, unconstrained ordination can be used to indirectly explore drivers of community composition, while constrained ordination can be used to directly relate predictors to an ecological community. However, existing constrained ordination methods do not explicitly account for community composition that cannot be explained by the predictors, so that they have the potential to misrepresent community composition if not all predictors are available in the data. We propose and develop a set of new methods for ordination and joint species distribution modelling (JSDM) as part of the generalized linear latent variable model (GLLVM) framework, that incorporate predictors directly into an ordination. This includes a new ordination method that we refer to as concurrent ordination, as it simultaneously constructs unconstrained and constrained latent variables. Both unmeasured residual covariation and predictors are incorporated into the ordination by simultaneously imposing reduced rank structures on the residual covariance matrix and on fixed‐effects. We evaluate the method with a simulation study, and show that the proposed developments outperform canonical correspondence analysis (CCA) for Poisson and Bernoulli responses, and perform similar to redundancy analysis (RDA) for normally distributed responses, the two most popular methods for constrained ordination in community ecology. Two examples with real data further demonstrate the benefits of concurrent ordination, and the need to account for residual covariation in the analysis of multivariate data. This article contextualizes the role of constrained ordination in the GLLVM and JSDM frameworks, while developing a new ordination method that incorporates the best of unconstrained and constrained ordination, and which overcomes some of the deficiencies of existing classical ordination methods.
Whole genome sequencing reveals mycobacterial microevolution among concurrent isolates from sputum and blood in HIV infected TB patients
Background In the context of advanced immunosuppression, M. tuberculosis is known to cause detectable mycobacteremia. However, little is known about the intra-patient mycobacterial microevolution and the direction of seeding between the sputum and blood compartments. Methods From a diagnostic study of HIV-infected TB patients, 51 pairs of concurrent blood and sputum M. tuberculosis isolates from the same patient were available. In a previous analysis, we identified a subset with genotypic concordance, based on spoligotyping and 24 locus MIRU-VNTR. These paired isolates with identical genotypes were analyzed by whole genome sequencing and phylogenetic analysis. Results Of the 25 concordant pairs (49 % of the 51 paired isolates), 15 (60 %) remained viable for extraction of high quality DNA for whole genome sequencing. Two patient pairs were excluded due to poor quality sequence reads. The median CD4 cell count was 32 (IQR; 16–101)/mm 3 and ten (77 %) patients were on ART. No drug resistance mutations were identified in any of the sequences analyzed. Three (23.1 %) of 13 patients had SNPs separating paired isolates from blood and sputum compartments, indicating evidence of microevolution. Using a phylogenetic approach to identify the ancestral compartment, in two (15 %) patients the blood isolate was ancestral to the sputum isolate, in one (8 %) it was the opposite, and ten (77 %) of the pairs were identical. Conclusions Among HIV-infected patients with poor cellular immunity, infection with multiple strains of M. tuberculosis was found in half of the patients. In those patients with identical strains, whole genome sequencing indicated that M. tuberculosis intra-patient microevolution does occur in a few patients, yet did not reveal a consistent direction of spread between sputum and blood. This suggests that these compartments are highly connected and potentially seed each other repeatedly.
Minimum Winning Electoral Coalitions Under Presidentialism: Reality or Fiction? The Case of Brazil
This article studies the motivations of party leaders to form \"minimum winning\" electoral coalitions—alliances that cease to be winning if one member is subtracted. In Brazil, concurrent elections stimulate political actors' coordination, and electoral alliances are allowed. In 2002 and 2006, moreover, the Electoral Supreme Court obliged those parties with presidential candidates to replicate this electoral arrangement in the district. Under \"verticalization,\" parties with presidential candidates could not form alliances with rival parties in the concurrent legislative and gubernatorial elections. Verticalization arguably pushed party leaders to form minimum winning electoral coalitions. This new rule forced them to reconsider the contributions of each possible ally in the elections for president, federal deputy, and governor. Examining the elections from 1998 to 2006, this study finds that under verticalization, while parties did form more electoral coalitions with those partners they considered crucial to win, they did so at the expense of policy.
Actors’ networks management for design co-ordination
In a worldwide context of collaborative development of new products and/or services, companies have to control the design process to increase design performance. Formal and informal networks of actors are activated during the very first phases of product development projects in order to define the company’s partners in a more efficient way. Our goal is to study relationships between co-design projects and networks of partners in order to help project managers in setting up design teams. This leads to the identification of several drivers which influence the actors’ network use and leading. Drivers such as project organisational structure, concurrent engineering techniques, groupware-like and knowledge-based systems support and enhance such networks. We will base our experimental issues on an industrial case study from energy production sector. This industrial case explores the structure and the management of actors’ networks.
