Double‐stranded RNA targeting fungal ergosterol biosynthesis pathway controls Botrytis cinerea and postharvest grey mould

Summary Pathogenic fungi cause major postharvest losses. During storage and ripening, fruit becomes highly susceptible to fungi that cause postharvest disease. Fungicides are effective treatments to limit disease. However, due to increased public concern for their possible side effects, there is a need to develop new strategies to control postharvest fungal pathogens. Botrytis cinerea, a common postharvest pathogen, was shown to uptake small double‐stranded RNA (dsRNA) molecules from the host plant. Such dsRNA can regulate gene expression through the RNA interference system. This work aimed to develop a synthetic dsRNA simultaneously targeting three essential transcripts active in the fungal ergosterol biosynthesis pathway (dsRNA‐ERG). Our results show initial uptake of dsRNA in the emergence zone of the germination tube that spreads throughout the fungus and results in down‐regulation of all three targeted transcripts. Application of dsRNA‐ERG decreased B. cinerea germination and growth in in vitro conditions and various fruits, leading to reduce grey‐mould decay. The inhibition of growth or decay was reversed by the addition of ergosterol. While dual treatment with dsRNA‐ERG and ergosterol‐inhibitor fungicide reduced by 100‐fold the required amount of fungicide to achieve the same protection rate. The application of dsRNA‐ERG induced systemic protection as shown by decreased decay development at inoculation points distant from the treatment point in tomato and pepper fruits. Overall, this study suggests that dsRNA‐ERG can effectively control B. cinerea growth and grey‐mould development suggesting its efficacy as a future method for postharvest control of fungal pathogens.

Biochemical compounds and stress markers in lettuce upon exposure to pathogenic Botrytis cinerea and fungicides inhibiting oxidative phosphorylation

Botrytis cinerea is an etiological agent of gray mould in leafy vegetables and is combated by fungicides. Fluazinam and azoxystrobin are commonly used fungicides, which inhibit oxidative phosphorylation in fungi. In this study, lettuce was (i) inoculated with B. cinerea; (ii) sprayed with azoxystrobin or fluazinam; (iii) inoculated with B. cinerea and sprayed with fungicides. This investigation confirmed that B. cinerea and fungicides affected lettuce’s biochemistry and stress status. B. cinerea influenced the behaviour of fungicides reflected by shortened dissipation of azoxystrobin compared to non-inoculated plants, while prolonged degradation of fluazinam. Stress caused by B. cinerea combined with fungicides reduced level of chlorophylls (53.46%) and carotenoids (75.42%), whereas increased phenolic compounds (81%), ascorbate concentrations (32.4%), and catalase activity (116.1%). Abiotic stress caused by fungicides contributed most to the induction of carotenoids (107.68 μg g−1 on dissipation day 3−1). Diphenyl picrylhydrazyl (DPPH) radical scavenging activity and glutathione concentration peaked from the first hour of fungicides dissipation. For the first time correlation between the status of plant metabolites and fungicides during their dissipation was observed. These results indicate that non-enzymatic antioxidants could be the first-line compounds against stress factors, whereas ascorbate and antioxidant enzymes tend to mitigate stress only secondarily. The findings of this study help better understand plant biochemistry under biotic/abiotic stress conditions.

Plant volatile organic compound (E)-2-hexenal facilitates Botrytis cinerea infection of fruits by inducing sulfate assimilation

• Investigation into plant–fungal pathogen interactions is one of the most interesting fields in plant sciences. However, the roles of plant volatile organic compounds in the arms race are still largely unknown.
• Based on precise quantification of plant volatiles, we discovered that the plant volatile organic compound (E)-2-hexenal, at concentrations that were similar to or lower than those in tissues of strawberry and tomato fruits, upregulates sulfate assimilation in spores and hyphae of the phytopathogenic fungus Botrytis cinerea. This upregulation is independent of the types of sulfur sources in the plant and can be achieved in the presence of inorganic sulfate and organic sulfur sources.
• Using the fungal deletion mutants, we further found that sulfate assimilation is involved in the infection of tomato and strawberry fruits by B. cinerea, and that the severity of the disease is proportional to the sulfate content in the fruits. Both before and during the infection, (E)-2-hexenal induced utilisation of plant sulfate by B. cinerea facilitates its pathogenesis through enhancing its tolerance to oxidative stress.
• This work provides novel insights into the role of plant volatiles in plant–fungal pathogen interaction and highlights the importance of sulfur levels in the host in the prevention of grey mould disease.

A Hyperspectral Data 3D Convolutional Neural Network Classification Model for Diagnosis of Gray Mold Disease in Strawberry Leaves

Gray mold disease is one of the most frequently occurring diseases in strawberries. Given that it spreads rapidly, rapid countermeasures are necessary through the development of early diagnosis technology. In this study, hyperspectral images of strawberry leaves that were inoculated with gray mold fungus to cause disease were taken; these images were classified into healthy and infected areas as seen by the naked eye. The areas where the infection spread after time elapsed were classified as the asymptomatic class. Square regions of interest (ROIs) with a dimensionality of 16 × 16 × 150 were acquired as training data, including infected, asymptomatic, and healthy areas. Then, 2D and 3D data were used in the development of a convolutional neural network (CNN) classification model. An effective wavelength analysis was performed before the development of the CNN model. Further, the classification model that was developed with 2D training data showed a classification accuracy of 0.74, while the model that used 3D data acquired an accuracy of 0.84; this indicated that the 3D data produced slightly better performance. When performing classification between healthy and asymptomatic areas for developing early diagnosis technology, the two CNN models showed a classification accuracy of 0.73 with regards to the asymptomatic ones. To increase accuracy in classifying asymptomatic areas, a model was developed by smoothing the spectrum data and expanding the first and second derivatives; the results showed that it was possible to increase the asymptomatic classification accuracy to 0.77 and reduce the misclassification of asymptomatic areas as healthy areas. Based on these results, it is concluded that the proposed 3D CNN classification model can be used as an early diagnosis sensor of gray mold diseases since it produces immediate on-site analysis results of hyperspectral images of leaves.

Efficacy of preharvest application of biocontrol agents against gray mold in grapevine

The use of biocontrol agents (BCAs) represents a promising alternative to conventional methods for the management of gray mold in vineyards during the berry ripening stage. The main advantages of BCAs are the short preharvest interval and lack of chemical fungicide residues in wine. In this study, eight commercial BCAs (based on different Bacillus or Trichoderma species and strains, Aureobasidium pullulans , Metschnikowia fructicola , and Pythium oligandrum ) and a reference fungicide (boscalid) were applied to a vineyard during berry ripening over three seasons to evaluate the dynamics over time in terms of their relative efficacies in gray mold control. At 1–13 days after application of BCAs to the berry surfaces in field conditions, the berries were collected and artificially inoculated with conidia of Botrytis cinerea under controlled laboratory conditions, and gray mold severity was observed after 7 days of incubation. Significant differences were observed in gray mold severity among years, according to the number of days the BCAs grew on the berry surface before B. cinerea inoculation, and the season by day interaction (altogether accounting for >80% of the experimental variance). The variability in BCA efficacy was closely related to the environmental conditions at the time of application and in the following days. Overall, the BCA efficacy increased with the degree days accumulated between BCA application in the vineyard and B. cinerea inoculation in the dry (no rain) periods (r = 0.914, P = 0.001). Rainfall and the associated drop in temperature caused a relevant reduction of BCA efficacy. These results demonstrate that BCAs are an effective alternative to conventional chemicals for the preharvest control of gray mold in vineyards. However, environmental conditions can considerably affect the BCA efficacy.

Gray mold, caused by Botrytis cinerea is a major cause of post-harvest rot of fresh fruits and vegetables. The utilization of selected microorganisms as biocontrol agents is a promising alternative to effectively control gray mold on tomatoes. The current study was conducted to explore potential biocontrol mechanisms of the Pseudomonas strain to control infections on post-harvest tomatoes. Among the 8 tested bacterial isolates, Pseudomonas protegens ML15 demonstrated antagonistic activity to Botrytis cinerea . Moreover, P. protegens ML15 exhibited the production of siderophores, hydrogen cyanide, ammonia, exopolysaccharides, lipase, biosurfactant, 2,4-diacetylphloroglucinol, and several other antifungal compounds, such as 1-tetradecanol, cyclododecane, 2,4-di-tert-butylphenol, and 2-methyl-1-hexadecanol. A comprehensive genomic analysis of P. protegens ML15 unravels 18 distinct genetic regions with the potential for biosynthesizing secondary metabolites, known for their pivotal role in biocontrol responses against plant pathogens. In vivo , experiments showed that both culture suspension and cell-free supernatant of P. protegens ML15 significantly reduced fungal growth (53.0 ± 0.63%) and mitigated disease development (52.8 ± 1.5%) in cherry tomatoes at four days post- B . cinerea inoculation. During the infection, the application of P. protegens ML15 resulted in the augmentation of total antioxidant, phenolic content, and ascorbic acids content. Thus, our results suggested that P. protegens ML15’s role as a biocontrol agent against B. cinerea -induced postharvest tomato decay achieved through the secretion of antifungal substances, induction of tomato defense responses, and inhibition of mycelial growth of B. cinerea . These findings provide a significant contribution to the ongoing search for alternative, eco-friendly methods of controlling gray mold in fresh products. The utilization of P. protegens ML15 as a biocontrol agent could help to reduce the reliance on chemical fungicides and promote sustainable agriculture practices.

A novel Trichoderma asperellum strain DQ-1 promotes tomato growth and induces resistance to gray mold caused by Botrytis cinerea

Gray mold caused by Botrytis cinerea is a major cause of economic losses during tomato production. In this study, we obtained 23 Trichoderma strains from tomato rhizosphere soil and their inhibitory effects on B. cinerea and the promoting effects on tomato growth were determined. Among them, the inhibition rate of strain DQ-1 on B. cinerea was 88.56%; compared with the control group, after treatment with strain DQ-1, the seeds germination rate and root length of tomato increased by 5.55 and 37.86%. The induced disease resistance of strain DQ-1 was evaluated by pot experiments. The disease incidence (DI) and disease severity index (DSI) of tomato pre-inoculated with strain DQ-1 and then inoculated with B. cinerea were reduced by 38 and 64% compared with the control. Furthermore, we detected the expression levels of tomato disease resistance related genes PR2 and TPX, ethylene pathway related genes ETR1 and CTR1 and jasmonic acid pathway related genes LOX1 and PAL in challenging and non-challenging inoculation treatments. The results showed that the tomato treated with strain DQ-1 triggered the system acquired resistance (SAR) and induced systemic resistance (ISR) pathway, thereby enhancing the disease resistance of tomato. Then the strain DQ-1 was identified as Trichoderma asperellum based on morphological characteristics and phylogenetic information. This study suggests that the novel T. asperellum strain DQ-1 can be a potential candidate for the biological control of gray mold in tomato.

Grey mould disease of strawberry in northern Germany: causal agents, fungicide resistance and management strategies

Grey mould, the most important disease of strawberry worldwide, is caused by
Botrytis cinerea
and a few additional
Botrytis
spp. Fungicide resistance is a growing problem and has become a limiting factor in strawberry production. In northern Germany, an annual survey of
Botrytis
isolates from commercial strawberry fields in 2010 to 2017 has revealed high (> 20%) frequencies of resistance to quinone-outside inhibitors, fenhexamid, boscalid, fludioxonil and cyprodinil, as well as lower (< 10%) shares of resistance to the recently released fluopyram. Iprodione and benzimidazoles have not been used in northern Germany for several years or decades, respectively, yet resistance to them was still detected. These observations are largely representative of the situation in many other strawberry-producing regions worldwide. The spread of strains with multiple resistance to several or even all currently used single-site fungicides is of particular concern and is probably promoted by their excessive use. Contaminated nursery material is a newly detected potential vehicle for the spread of strains with (multiple) fungicide resistance. Several complementary non-chemical measures are available to secure strawberry production in the face of weakening fungicide efficacies, and these are briefly discussed.

Candidate gene discovery of Botrytis cinerea resistance in grapevine based on QTL mapping and RNA-seq

Grape gray mold disease ( Botrytis cinerea ) is widespread during grape production especially in Vitis vinifera and causes enormous losses to the grape industry. In nature, the grapevine cultivar ‘Beta ‘ ( Vitis riparia × Vitis labrusca ) showed high resistance to grape gray mold. Until now, the candidate genes and their mechanism of gray mold resistance were poorly understood. In this study, we firstly conducted quantitative trait locus (QTL) mapping for grape gray mold resistance based on two hybrid offspring populations that showed wide separation in gray mold resistance. Notably, two stable QTL related to gray mold resistance were detected and located on linkage groups LG2 and LG7. The phenotypic variance ranged from 6.86% to 13.70% on LG2 and 4.40% to 11.40% on LG7. Combined with RNA sequencing (RNA-seq), one structural gene VlEDR2 (Vitvi02g00982) and three transcription factors VlERF039 (Vitvi00g00859), VlNAC047 (Vitvi08g01843), and VlWRKY51 (Vitvi07g01847) that may be involved in VlEDR2 expression and grape gray mold resistance were selected. This discovery of candidate gray mold resistance genes will provide an important theoretical reference for grape gray mold resistance mechanisms, research, and gray mold-resistant grape cultivar breeding in the future.

Botrytis cinerea, responsible for grey mold, represents the first biological cause of fruit and vegetable spoilage phenomena in post-harvest. Kiwifruit is a climacteric fruit particularly prone to this mold infestation during storage. Lactic acid bacteria (LAB) are food-grade bacteria that can synthesize several metabolites with antimicrobial activity and are, therefore, suggested as promising and eco-friendly resources for the bio-control of molds on fruits and vegetables. In this work, we propose the screening of a collection of 300 LAB previously isolated from traditional sourdoughs for their ability to counteract in vitro the growth of Botrytis cinerea CECT 20973. Only 2% of tested LAB strains belonging to Lactiplantibacillus plantarum species, exerted a strong antagonism against B. cinerea. The cell-free supernatants were partially characterized and results clearly indicated that high levels of lactic acid contributed to the antagonistic activity. PAN01 and UFG 121 cell-free supernatants were investigated as potential bio-control agents in a preliminary in vivo assay using freshly cut kiwifruits as a food model. The application of cell-free supernatants allowed to delay the growth of B. cinerea on artificially contaminated kiwifruits until two weeks. The antagonistic activity was greatly affected by the storage temperature (25 °C and 4 °C) selected for the processed fruits, suggesting the importance to include microbial-based solution in a broader framework of hurdle technologies.
