GetOrganelle: a fast and versatile toolkit for accurate de novo assembly of organelle genomes

GetOrganelle is a state-of-the-art toolkit to accurately assemble organelle genomes from whole genome sequencing data. It recruits organelle-associated reads using a modified “baiting and iterative mapping” approach, conducts de novo assembly, filters and disentangles the assembly graph, and produces all possible configurations of circular organelle genomes. For 50 published plant datasets, we are able to reassemble the circular plastomes from 47 datasets using GetOrganelle. GetOrganelle assemblies are more accurate than published and/or NOVOPlasty-reassembled plastomes as assessed by mapping. We also assemble complete mitochondrial genomes using GetOrganelle. Nanotechnology is the science of nano-sized particles/structures (~100 nm) having a high surface-to-volume ratio that can modulate the physical, chemical and biological properties of the chemical compositions. In last few decades, nanoscience has attracted the attention of the scientific community worldwide due to its potential uses in the pharmacy, medical diagnostics and disease treatment, energy, electronics, agriculture, chemical and space industries. The properties of nanoparticles (NPs) are size and shape dependent. These characteristic features of nanoparticles can be explored for various other applications such as computer transistors, chemical sensors, electrometers, memory schemes, reusable catalysts, biosensing, antimicrobial activity, nanocomposites, medical imaging, tumor detection and drug delivery. Therefore, synthesizing nanoparticles of desired size, structure, monodispersity and morphology is crucial for the aforementioned applications. Recent advancements in nanotechnology aim at the synthesis of nanoparticles/materials using reliable, innoxious and novel ecofriendly techniques. In contrast to the traditional methods, the biosynthesis of nanoparticles of a desired nature and structure using the microbial machinery is not only quicker and safer but more environmentally friendly. Various microbes, including bacteria, actinobacteria, fungi, yeast, microalgae and viruses, have recently been explored for the synthesis of metal, metal oxide and other important NPs through intracellular and extracellular processes. Some bacteria and microalgae possess specific potential to fabricate distinctive nanomaterials such as exopolysaccharides, nanocellulose, nanoplates and nanowires. Moreover, their ability to synthesize nanoparticles can be enhanced using genetic engineering approaches. Thus, the use of microorganisms for synthesis of nanoparticles is unique and has a promising future. The present review provides explicit information on different strategies for the synthesis of nanoparticles using microbial cells; their applications in bioremediation, agriculture, medicine and diagnostics; and their future prospects.

Diversification of Rosaceae since the Late Cretaceous based on plastid phylogenomics

Phylogenetic relationships in Rosaceae have long been problematic because of frequent hybridisation, apomixis and presumed rapid radiation, and their historical diversification has not been clarified.
With 87 genera representing all subfamilies and tribes of Rosaceae and six of the other eight families of Rosales (outgroups), we analysed 130 newly sequenced plastomes together with 12 from GenBank in an attempt to reconstruct deep relationships and reveal temporal diversification of this family.
Our results highlight the importance of improving sequence alignment and the use of appropriate substitution models in plastid phylogenomics. Three subfamilies and 16 tribes (as previously delimited) were strongly supported as monophyletic, and their relationships were fully resolved and strongly supported at most nodes. Rosaceae were estimated to have originated during the Late Cretaceous with evidence for rapid diversification events during several geological periods. The major lineages rapidly diversified in warm and wet habits during the Late Cretaceous, and the rapid diversification of genera from the early Oligocene onwards occurred in colder and drier environments.
Plastid phylogenomics offers new and important insights into deep phylogenetic relationships and the diversification history of Rosaceae. The robust phylogenetic backbone and time estimates we provide establish a framework for future comparative studies on rosaceous evolution.

The Therapeutic Potential of the Anticancer Activity of Fucoidan: Current Advances and Hurdles

Several types of cancers share cellular and molecular behaviors. Although many chemotherapy drugs have been designed to weaken the defenses of cancer cells, these drugs may also have cytotoxic effects on healthy tissues. Fucoidan, a sulfated fucose-based polysaccharide from brown algae, has gained much attention as an antitumor drug owing to its anticancer effects against multiple cancer types. Among the anticancer mechanisms of fucoidan are cell cycle arrest, apoptosis evocation, and stimulation of cytotoxic natural killer cells and macrophages. Fucoidan also protects against toxicity associated with chemotherapeutic drugs and radiation-induced damage. The synergistic effect of fucoidan with existing anticancer drugs has prompted researchers to explore its therapeutic potential. This review compiles the mechanisms through which fucoidan slows tumor growth, kills cancer cells, and interacts with cancer chemotherapy drugs. The obstacles involved in developing fucoidan as an anticancer agent are also discussed in this review.

Effects of transboundary PM2.5 transported from China on the regional PM2.5 concentrations in South Korea: A spatial panel-data analysis

This study identifies causal links between a high-PM 2.5 episode in Korea and air pollutants originating from China during a high-PM 2.5 episode that occurred in Korea between February 23 and March 12, 2019. Datasets on ground-based PM 2.5 levels in Korea and China, airflows from the back-trajectory models, and satellite images were investigated, and long-range transboundary transport (LRTT) effects were statistically analyzed using spatial panel-data models. The findings are: 1) visual presentations of the observed PM 2.5 concentration in China and Korea, back-trajectory air flows, and satellite images from the Moderate Resolution Imaging Spectroradiometer Aerosol Optical Depth and the Copernicus Atmosphere Monitoring Service clearly show that transboundary air pollutants from China affect PM 2.5 concentration in Korea; 2) the effect of LRTT from China is likely to intensify under certain meteorological conditions, such as westerly winds from China to Korea, the formation of high pressure in China and low pressure in Korea, relatively high temperature, and stagnant air flow in Korea; 3) the results from the spatial panel-data models provide statistical evidence of the positive effect of LRTT from China on increasing local PM 2.5 concentration in Korea. The nationwide average LRTT contributions to PM 2.5 concentration in Korea are 38.4%, while regional contributions are 41.3% for the Seoul Metropolitan Area, 38.6% for the northwest region, and 27.5% for the southeast regions in Korea, indicating the greatest impact on the Seoul Metropolitan Area.

Bergenia (Saxifragaceae) genus is native to central Asia and encompasses 32 known species. Among these, nine are of pharmacological relevance. In the Indian system of traditional medicine (Ayurveda), “Pashanabheda” (stone breaker) is an elite drug formulation obtained from the rhizomes of B. ligulata. Bergenia species also possess several other biological activities like diuretic, antidiabetic, antitussive, insecticidal, anti-inflammatory, antipyretic, anti-bradykinin, antiviral, antibacterial, antimalarial, hepatoprotective, antiulcer, anticancer, antioxidant, antiobesity, and adaptogenic. This review provides explicit information on the traditional uses, phytochemistry, and pharmacological significance of the genus Bergenia. The extant literature concerned was systematically collected from various databases, weblinks, blogs, books, and theses to select 174 references for detailed analysis. To date, 152 chemical constituents have been identified and characterized from the genus Bergenia that belong to the chemical classes of polyphenols, phenolic-glycosides, lactones, quinones, sterols, tannins, terpenes, and others. B. crassifolia alone possesses 104 bioactive compounds. Meticulous pharmacological and phytochemical studies on Bergenia species and its conservation could yield more reliable compounds and products of pharmacological significance for better healthcare.

Passive bionic motion of a flexible film in the wake of a circular cylinder: chaos and periodicity, flow–structure interactions and energy evolution

The self-sustained interactions between a flexible film and periodic vortices epitomize the spirit of fish swimming and flag flapping in nature, involving intricate patterns of flow–structure coupling. Here, we comprehensively investigate the multiple coupling states of a film in the cylinder wake mainly with experiments, complemented by theoretical solutions and nonlinear dynamical analyses. Four regimes of film motion states are identified in the parameter space spanned by the reduced velocity and the length ratio. These regimes are (i) keeping stationary, (ii) deflection flutter, (iii) hybrid flutter and (iv) periodic large-amplitude flapping, each governed by a distinct coupling mechanism, involving regular and irregular Kármán vortices, local instability of the elongated shear layers and 2P mode vortex shedding. The film futtering in regimes (ii) and (iii) is substantiated to be chaotic and bears a resemblance to the ‘entraining state’ of fish behind an obstacle in the river. The periodic flapping in regime (iv) manifests itself in an amalgam of standing and travelling waves, and has intrinsic relations to the ‘Kármán gaiting’ of fish in periodic vortices. With the spatiotemporal reconstruction for the periodic flapping, we procure the energy distributions on the film, revealing the energy transfer processes between the film and the large-scale vortices. The findings unequivocally indicate that the flow–structure interaction during the energy-release stage of the film is more intense than that during the energy-extraction stage. Given the similarities, the mathematical and physical methods presented in this work are also applicable to the research on biological undulatory locomotion.

dsRNAEngineer: a web-based tool of comprehensive dsRNA design for pest control

We provide a one-stop online platform, namely, dsRNAEngineer, to help users optimize dsRNA for RNAi-based pest control.dsRNAEngineer incorporates a range of pest and non-pest species to enable large-scale transcriptome-level analysis for dsRNA design.dsRNAEngineer contains four functionalities, namely, screen-target, on-target, off-target, and multiple-target functions, to design rational dsRNAs that sufficiently target pests but are safe for non-target organisms.
Over the past two decades, many double-stranded (ds)-RNAs have been synthesized to silence target genes for exploration of gene functions in pests. Some of these dsRNAs are lethal to pests, leading to a new category of pesticides. The generation of these environmentally friendly pesticides requires precise in silico design of dsRNA molecules that target pests but not non-pest organisms. Current efforts in dsRNA design focus mainly on the analysis of the target gene sequence, lacking comprehensive analysis of all transcripts of the whole transcriptome per given species, causing low efficiency and imprecise dsRNA target exploration. To address these limitations, we created the dsRNAEngineer online platform (https://dsrna-engineer.cn), which allows comprehensive and rational dsRNA design, incorporating hundreds of pest and non-pest transcriptomes. Developed functionalities include screen-target (screen conserved genes for cotargets of various pest species), on-target, off-target, and multi-target to generate optimal dsRNA for precise pest control.

dsRNAEngineer incorporates hundreds of pest and non-pest transcriptomes to provide comprehensive dsRNA design for pest control. With the application of several RNA-based pesticides in the field, dsRNAEngineer illustrates a framework for designing pest-specific and biosafe dsRNA, which will greatly promote the development of RNAi biotechnology as a pest control strategy.
